Good point, I haven't heard/read why it was chosen to be a separate thing, but I would guess it was the usual: it seemed easier to make something from scratch then add functionality to an existing system.
You would have to ask Lex. I have always argued for merging them and as I hinted in some post - I and Brian proposed it too at one point. I can not see either why we couldn't have done Universes "on top of" SM, but I am partial in all this.
